How much time do I need to plan for getting to HDDR from MK via boat and also getting to Beaches & Cream via boat from HS?
 
Do you mean in the same day?

It took us about an hour to get from Poly to HDDR however I don't recall if we stopped at MK first and we had a weather related transportation delay.
 
HS to Beaches and Cream would probably take about 15 to 30 minutes via boat or bus (taking wait time into the count) and 10 minutes to walk.

Wait time for any mode of Disney transportation can take up to 20-minutes. Under certain conditions, maybe even a bit longer.

1.) The boat ride itself to Wilderness Lodge is not very long, but including wait time for the boat and then filling the boat, it might take as long as 45-minutes total. Of course, then you need to locate Pioneer Hall. This may help for Hoop Dee Doo:

2.) Rule of thumb to/from Hollywood Studios and/or Epcot regarding Friendship Boats - if you see the boat, take it; if you don't see the boat, walking may be faster. In particular, the boat from HS will first stop at Swan & Dolphin before going to Boardwalk resorts (and continuing to Epcot). Also, our most recent trip last month, we noticed on multiple occasions that the boats were not being jammed with passengers to include standing passengers. Frankly, it was very annoying to be left standing on the dock with a boat that had plenty of standing room.

There is no bus from Epcot to BC for Beaches and Cream. You either take the boat or walk. Walking takes about 10 minutes and is quicker.

HDDR is not at Wilderness Lodge. It is at Fort Wilderness- a big difference.
The boat ride from MK to Fort Wilderness is about 20 minutes. Pioneer Hall is near the boat dock.
 
We always allow 20 minutes just to wait for a boat. So, for MK to HDDR, I would be at the boat dock about 40 minutes prior to when you want to arrive at Ft. W. Pioneer Hall is a quick walk from the boat dock. If you are early, you can tour the stables, go to the playground and/or the gift shop.

Same with DHS to B&C. It's about a 15 minute boat ride, so I would be at the boat dock 40 - 45 minutes prior to when you want to arrive at B&C. Again, you might be early depending on when the boat arrives. You can walk, but it's kind of a trek to BC. If walking, I would allow at least 30 minutes depending on how fast you walk.

Coming back from HS, we frequently walk. Depending on the time that you are leaving, there an be long lines for the boats. It takes us under 15 minutes to walk back to Boardwalk and can get there faster than waiting for the boats. Walking around the lagoon to BC would add another 5-10 minutes.
