We only go to WDW every couple of years so I do not need an annual pass. However, we are going for 14 days in June but I only see the option of up to a 10 day ticket... We do plan to go to the water parks a couple of days and not go into the main parks (we have the water park/park hopper option). When we go to the water park does that count as one of our days if we do NOT go to one of the main 4 parks?

NO, it does NOT count as a "day."

You can use the Water Parks and More on days that you do not go into a theme park and
"stretch" your tickets by up to 10 "extra" days, that way.
