I plan on upgrading my 7 day park ticket to an AP when I arrive at BC.

It looks like I will save money if I buy my tickets through UT instead of do a ticket "add on" to my room only reservation.

Would I just take my UT park ticket to the customer relations window at the WS entrance of EP and upgrade to an AP? (We are staying at BC - so this would be the closest?)
 
Use it once first. That way, when you upgrade, the CM should "bridge" your ticket to the full, then-current gate price, and then apply that full amount to your AP purchase. Otherwise, you will get credit only for what UT paid to Disney, which is of course less than you paid to UT. In your case, go into Epcot at the IG, then go to Guest Relations to upgrade your ticket. Or do it any time within the next 14 days.

Note that some people have said that they have had difficulty doing this; most people have had no difficulty. You should know exactly what it is that you should pay when you upgrade (the current price of the ticket you HAVE minus the current price of the AP) so you can be sure they're doing it right. I personally have done this twice with no difficulty (last time in December 2010).

So if I use it first, I still get credit for the full amount of the ticket? (They won't deduct a days worth on the ticket or anything)?
 
No, they will not deduct anything from the 7 day ticket, you'll get the full value, BUT your AP start date will be the day you first used the 7 day ticket.
