SW "operated by AirTran"

Trying to book our flight home from MCO-STL on June 28. There is a nonstop flight with SW that leaves at 6:30pm and a flight"operated by AirTran" that leaves at 9:30pm. We would love to get those few extra hours to use at the parks, but nervous about AirTran. Has anyone flown AT via SW since the merge? Anything different about booking,seating,etc? What should I do?!?

There are a few threads on this already. If you book through SW, you get 2 free bags. The downside is AirTran assigns seats and if you book through SW they are assigned at check-in, which means you could get split up. If you book through AirTran, there is an option to pay to select seats in advance.
