I assume since you talked to them you told them you have a lap baby. We've flown SW several times. I just call and then make a note that we have a lap baby.
You still CAN do the online check-in 24 hrs in advance. I've done it several times with no problem. You do have to go to the counter still (which you have to do anyway if you're checking luggage) and get a Boarding Verification Document for the baby (they attach it to yours but doesn't change the #).
While SW will look at the Birth Certificate (my guy has a passport which works, too) the main reason you need one is to get Baby through security (just like everyone else needs ID).
I personally always go for the seat right in front of the exit row. I don't know why. The seats don't recline there and I think if DS found the recline button it'd be a game the whole trip, lol. Up, down, up, down...
