Due to family health issues, we've had to rebook our return flight with Southwest. We now have a connecting flight with Air Tran and will switch to Southwest in New Orleans. Will we have to pay for our baggage on the Air Tran portion of the flight?

No, if this was booked with Southwest, all flights follow their procedures, so no bag fees.
