Do I get Marriott points for my stay at the Fairfield inn when booked as a package through Disney? If not, I will probably cancel and book separately. The total price seems the same. Any advantage to booking them as a package instead of separately?

Only if its considerably cheaper.
Also if you book seperately, you can buy a Marriott gift card with the 10% bonus $ promotion > link and use the gift card to pay at checkout. That way you still get your points on the hotel stay, plus if you use a points credit card, you also get points on the gift card purchase PLUS you get 10% off your room.
You can show your card when you check in and you will get the points. We book the Fairfield Inn from Last Minute Travel all the time. I just show my card at check-in and everything is credited properly.
