We just purchased annual passes and will activate them in 5 days for the first time. My dd is 5 so she has one but my son is only 2, so he doesn't have an AP.

What happens when my son turns 3 next September? How does that work? What will we need to do for him to get into the parks when we go to WDW after he turns 3 (before our APs expire)?

You will need to buy him park tickets once he turns 3. You can either buy him an annual pass, which would have a different expiry date than the rest of the families, or you can buy MYW tickets for him, whichever you prefer. It doesn't matter that different family members have APs expiring at different times; a lot of people do this all the time.
