Using the flash is not allowed in any attraction at WDW according to this and I doubt this hidden page is the only place it says so on their site, let alone in the parks. This link goes to Disney.com's search page and it lists a number of rides that don't allow flash photography.

It is not allowed so you don't disturb other guests nor expose some of the tricks they use on the rides.
