Yes, as long as your TA sends your credit card information to Disney. If instead, the travel agency charges and then pays Disney out of their funds, you would not see that benefit. So, you want to make sure how their payment structure works before you decide how to submit your payment.

My travel agent pays Disney direct with my card. I get the 6 months. I also have her do our onboard credit 3 days before we leave so that is financed (regular charges on board do not qualify - this is a way around it), and if you do an on board booking while on the cruise and have it charged to your card that will automatically qualify for the 6 months.
I just did this and my TA said they offer both options, sending my payment directly to Disney and getting those benefits or they also can collect and pay Disney themselves on the backend I just had to specify. It sounded like there are scenarios for certain people out of country or something where then non Disney direct is advantageous but I didn’t quite follow why. We had them send our Disney Visa CC info to Disney and it showed up with the promotional financing no problem. Just make sure you tell your TA that is what you are wanting.
