Is it possible to park at one resort to have an easier or quicker WDW transportation experience. ie...we are staying at Pop Century but would like to do the boat ride from Fort Wilderness to Magic Kingdom. Is that allowed?

It's not really allowed. Parking at resorts is reserved for guests staying there, and you can get a 3 hour pass if you are dining at one of the restaurants, but to park just to ride the boat, sorry.

Now....if you were to take a lunchtime break at MK, and take the boat to Ft Wilderness to have lunch at Trail's End, that would be the best of both worlds.

For quicker WDW transportation, Fort Wilderness is definitely not it. If you wanted to visit the resort via car, you park at the resort entrance and take a bus that makes many stops on its way to the Marina area. If you want to ride the boats, access them from MK and visit FT. W or Wilderness Lodge from there.
