I'm still unsure but you don't have to worry about it until the day you return home.
The only difference is that for "non-partner" airlines you have to manage your baggage yourself from resort check out hour to boarding the bus, and do baggage check in at the airport.
Going to Disney the Magical Express procedures are the same for all airlines.
