March (spring break) or mid-late June

Your dates sound awesome, the crowds will be comparable to summer during your second week, but I would think the first week should only be moderately crowded. Personally, I can handle the crowds better mentally during the less hot spring dates. It should be warm enough during the day to do swimming and waterparks. I've never needed a jacket during the day in March, but have at times in the evening. Pack one just in case! And have fun!
 
Something else to consider, while yes it's hot in June you have pretty long park hours too. It's fairly easy to hit the parks early, leave mid day for a swim or hit up a water park and then return to the parks for the night time stuff. And still get everything done.

But, if you go during March it's possible you'd hit Flower and Garden festival (I haven't looked at the schedule for it for 2016). If you can time it so you are there for that, I probably would give the nudge to March. We may have hit a very cold snap but I loved the F&G stuff. DH and I will go back this year, we'll just have to go without DGD due to school.

March usually has late park hours too in my experience.
 
Just one thought to share. We went once in March and will never do it again.

We ended up there for 8 days, 6 of which were near record lows. Layers, fleece, long pants the entire trip. I don't like being COLD on a WDW trip. No chance that we could have gone swimming.

All of this said, those weren't TYPICAL temps, but we decided we did not want to chance that again.

We're doing our longer WDW in Aug next year -- most crowd calendars have it looking less crowded than June, and kids still won't miss school.

I looked it up for the fun of it -- this was early March 2010 -- here are the average temps we experienced that trip: avg high: 66 degrees -- average low: 39 degrees. And we're early risers, so a BIG part of our day was spent in uncomfortably cold weather.

Typical for that period is high 76 / low 52. BIG DIFFERENCE!! Not worth the risk for us -- we'd rather take our chances with unseasonably warm Aug than chance unseasonably cold Mar.

Park hours were not long in early March when we went. Closing time: MK 8/9pm, EP 9pm, DHS 7/8PM, AK 5pm. I keep a spreadsheet for each trip... :)

Well crap once i think I'm leaning towards one way i read these forums and lean the other way again.. lol ... so something else i didn't mention is if we did the June thing Id go over my (40th!) bday and dd 9th bday we are 1 week apart... soooo.... that would be fun too!.... And I'm like some of you i will not get into water if its not warm out :) And then there is the whole school thing which i don't think will be horrible they are 3rd and 4th grade and would be 4 days so I'm sure they will have moderate make up work... decisions decisions.. thanks for the responses so far though!
 

Crowds will be similar, but the heat in June is awful. It rains a lot, it's humid, and HOT. I'd pick March without any hesitation.
 
Weather is never a guarantee, but March is usually a very good bet. We've had wonderful weather for the most part on all nine of our spring break trips. Maybe if I had had MickeyMinnieMo's experience I'd feel differently, but I'm one that would take a risk on March and do that instead of June any year. Look up weather for the week you are thinking for a few years if you want and see what you would have experienced. If perfect spring weather is a must, Mexico rather than Orlando would give you a better guarantee. But our experience is that the weather in Orlando is usually glorious that time of year.
