My girls both did this years and years ago when they were little - back when it was only available at the Grand Floridian. They had a grand time and still talk about it to this day - and lament the fact they are way too old to do it again.
I don't know what differs in the cruises based on location so I can't speak to that.
I would suggest that that 2 hours is a window for your to do something childless. If you do the one from Yacht/Beach club you can walk to Epcot - although the World Showcase will not be open if your children do the first cruise of the day - you could enjoy a couple of a things in the world showcase. You can also rent one of the water vehicles from the Yacht/Beach club to occupy your time. If you do the Grand Floridian, you can go to MK - or enjoy a more adult meal at GF cafe (that's what we did), or one of the other monorail resorts. Or, perhaps the spa?

What is putting me off is the 9:30 start, with our time difference I am expecting them to not be getting out of bed until 11ish
There is only one per day and it is 9:30 - 11:30. My kids both did the one at Yacht Club in October and loved it. They have insisted I work it in to the schedule this year as well. If you do beach club you could walk over to board walk bakery or just relax at storm along bay or breakfast at Captains Grille, something like that.
Since you still have a baby, maybe POR cruise? There are a lot of things to do there - rent a surrey bike, there is a large playground (I don't know how old the baby is), you can take a boat to Downtown Disney, rent poles for the fishing hole ...

Just got off the phone to them, only 1 cruise a day at 9:30. On Tuesday's, Thursday's and Saturdays
My girls did it at the beach club many years ago & really enjoyed it. I'd wake them up for it...is this the first day, or do they generally sleep late everyday. I'm from SoCal, but my family gets no relief. Even the first day we are at the parks by opening, out the door by 7-7:30.
