You will get a confirmation number. Put that into your MDE.
(Order the tickets as "Will Call" delivery.)
Also, as was said above, if you set up your MyDisneyExperience account before you order the tickets, the tickets will very likely automatically connect to your MDE when you order them.
I got that part I just wanted to know how everyone is physically linking their tickets to their account in order to book those fastpasses. I'm asking for a friend and don't know the answer. We've always booked packages.

Robo described the way it worked for me last year. I already had MDE set up. I ordered our tickets online from Disney and selected the will call option. My tickets automatically showed up as "linked" in MDE, my Magicbands worked when we got there, and I never did have to pick up a physical ticket.
This year, I ordered tickets from Undercover Tourist. I had to wait for the actual tickets to arrive in the mail, then enter the code in MDE to link them. Both ways are easy!

You could have done a very similar thing with the UT tickets as you did with Disney Will Call.
You can order UT tickets to be sent as "E-tickets" via email.
When the email arrives, you can put the numbers into DME.
If you have MagicBands you'd never need to pick up the actual plastic tickets at WDW.
