There are certain Disney hotels you can use points to stay in, that are part of the Disney Collection. The points needed are much higher then the points for a villa. It's generally not a good use of your points.
 
For those DVC resorts in which Disney built both villas and hotel rooms, I can't imagine gaining much from staying in the hotel section. At Wilderness Lodge and the Beach Club the villas are simply another wing of the complex, while at the Boardwalk the villas are even more integrated into the main buildings. In all three cases the villas have easy access to the same lobby, restaurants and stores as the hotel rooms.

In Sarasota Springs and Old Key West, of course, there are only villas and no hotel rooms.
 

The simple answer is that you cannot stay on points in the hotel portion of any of the resorts that have both villas and the hotel. And, based on past practices, should DVC add villas to an existing hotel, then that hotels regular rooms will no longer be available for points reservations.
