You may also want to try packing a lunch for yourself.
 
I would also check into getting translated "I cannot eat wheat/gluten" and carry it around with you on business cards.

I would advice you avoiding anything with breading/fried

Look for rice balls, musabi(sp)-hand formed shaped rice with a filling

Popcorn

Find places to eat that have a display. Lots of places will display their menu and you can see what is offered.

I'm also planning a trip to Tokyo Disneyland on 2013 with my 2 yr old gluten free boy.
Already start searching for Japanese gluten free snacks and resto but we will also bring our small cook ware just in case the boy refuse to eat something different than he used to.
I'm sure he will survive :) always bring all the medication and the food allergy translation card.
