Which rides should we use fastpass on at each park? Traveling with 2 young children at end of September and don't want to be standing on line for a long time! Thanks for your advice!

Toy Story Mania- get your FP's as soon as you get in the park. They will be gone within a couple hours for the entire day. The line is usually over an hour easily.
Peter pan, Buzz lightyear, winnie the pooh, are the most popular for the little ones at MK. although buzz lightyear lines seem to get shorter as the day goes on- but the other 2 seem to stay long all day.
If you are planning on doing soarin at epcot- the lines there are horrible- and those fast passes go quickly too.

Rides you may want FPs for:

MK: Mickey Mouse, Princesses, Buzz, Splash Mtn, Space Mtn, Jungle Cruise, Peter Pan, Pooh, BTMRR
EP: Soarin, Test Track
AK: Everest, Kali, Safari
HS: Rock n Roller Coaster, Tower of Terror, Toy Story

Getting FPs is a tool to help plan your entire day not just individual rides. I recommend doing a bit of research into FP strategies.

I was never without at least one FP while we were at MK. The wait time isn't the only reason to get FPs. On our check out day, we had a late breakfast at 11 and got to MK around noon. I went ahead & got FPs for Peter Pan and we rode Dumbo (40 min posted time, 30 min actual wait, no FPs), then rode Pooh, Snow White, and the carousel all with short waits. Then I picked up Buzz FPs before we rode Peter Pan with our FP. We moved on to Tomorrowland after Philharmagic and rode other things before getting yet another Buzz FP (kids loved it). Then we hopped on Buzz, went on carousel of Progress, got another Peter Pan FP (son loved it). Had a late lunch, rode Buzz again with our FP, rode Peter Pan with our FP, then the carousel, and left Disney for our trip home. We really only waited for Dumbo and pretty much rode with no lines other than that one wait. It was cool to ride Buzz and Peter Pan when the waits were posted as 60 mins.

An example on another day is that we got FPs for Jungle Cruise (30 min wait), rode Magic Carpets minimal wait, ate a Dole Whip, got a BTMRR FP, rode Pirates walk on, rode the Jungle Cruise with our FPs, rode the train around the loop, rode BTMRR with our FPs. We could have gotten Splash FPs in there, too, but we'd already done all of Fantasyland(except Dumbo) and were leaving the park for a break before going to HDDR that evening. On the way out of the park we rode Peter Pan with FPs we'd gotten earlier.

Sounds like you need a touring plan in general!

Depends on the age of your kids and where you plan to start. Take MK, for example. If your kids are 2 and 4 - then I'd be there at rope drop and head straight to Dumbo. If the wait for Peter Pan is over 15 minutes, pick up a FP for Peter Pan. Ride It's a Small World, see Mickey's Philharmonic, pick up a FP for Pooh if you can based on the time. Ride the carousel. If your return time for Peter Pan is now - ride it. If not..... etc, etc ----

If your kids a bit older - say 4 and 6 - I might have had you start out with getting FP for Buzz....
