We're doing a split stay, and using tickets bought through a third party. Can the tickets be linked to BOTH stays on the my disney experience site and used at some point near (but not before) the end of our first resort and continue to be used through the second?

Tickets that are not part of a package (whether they're bought from Disney or a third party site) aren't connected to a resort reservation - they're connected to your MDE account and can be used for your entire stay.

The only "link" (and it's not really a link at all) to your stand-alone tickets and room-only resort reservations is that the ability to pre-book FP+ is "unlocked" at 60 days prior to your earliest check-in date at a WDW resort.
For this to work, you need to have the tickets linked to your MDX account and your WDW resort reservation(s) linked in your MDX account.

Except for what is stated above, there is no connection between the resort(s) and the stand-alone tickets.
