Is there any drawbacks to joining the Emerald Club at National Rental?

Can't think of any. Use the mousesavers link and it says it saves you the fee. I used it and didn't have any fee but don't know if I would have from the National site or not. We like being able to choose from the Emerald Aisle and not having to stop at the counter.
You can use whatever codes and coupons you want and not just the club code.

Is there any Emerald Aisle if you rent at Disney (like at Dolphin or Car Center) rather than at MCO?

There isn't at the CCC and probably not at the Dolphin.
