Have the issues been worked out to use the disney gift card at the WDW hotels, i.e. paying for the dining plan?
Additionally, when purchasing the Disney Gift Card using the Disney Visa card, does the purchase count towards reward card points?

Yes to both questions!!! You shouldn't have any trouble applying a disney GC to your reservation.
