My family is staying at Wyndham Bonnet Creek next weekend and we have breakfast reservations at Chef Mickey's at 8:30am the first morning we are there. Anyone know if we would be able to make it in time taking Wyndham's transportation? If so where do we take the bus to, Magic Kingdom or Epcot? Or are we better off paying parking for the day? Any help would be greatly appreciated.

Welcome to the DIS!!!
I can't answer your question about the Wyndham shuttle, but my guess is that it will not be early enough. You want to go to the Magic Kingdom stop. The shuttle would have to leave you at the TTC and from there you would take the Resort monorail to the Contemporary. You will have to wait for the Monorail to arrive at the TTC station and then it is probably a 10 or 15 minute ride.
If you drive, you will park at the TTC for the MK. Again take the Resort Monorail to the CR.
You could park right at the Contemporary for breakfast, but you would have to move your car after breakfast to the TTC lot if you are heading to the MK for the day. It is just as easy to start at the TTC rather than the hassle of moving after breakfast.
I would call the Wyndham directly and ask about the shuttle times. You would need to be at the TTC by 8ish. You want to check in for your 8:30 breakfast at 8:15
Good Luck

Something else to remember if you go through the TTC is that the Resort Monorail will stop at the Polynesian, Grand Floridian, and Magic Kingdom before it arrives at the Contemporary.

This is one situation in which (if you have a car) it may very well be worth it to pay for valet parking at the CR. Then you could leave your car there for the day, picking it back up when you were ready to leave for the day.

Supposing the Wyndham shuttles start early enough, you would get dropped at the TTC and need to take the resort loop monorail almost a full loop to get to CR. I would guess that the chances of being late for your ADR being high, and who needs that kind of stress in the AM on vacation.

Thanks everyone for the advice and the welcome! We're going to park at the contemporary, potentially valet. It might be worth it to splurge since we're staying on the cheap as it is.
