We have had to postpone our WDW trip and need help planning our park days last minute. We have only two park days. Here are our options:
Option 1:
Day 1-MK all day (FP for morning)
Day 2-AK in the morning, DHS in the afternoon, Epcot at night (FP for DHS, hope to get more FPs at Epcot)
All of these parks are recommended.

Option 2:
Day 1-AK in the morning, MK in the afternoon and evening (FP for MK)
Day 2-MK in the morning, DHS in the afternoon, Epcot at night (FP for DHS, hope to get more FPs at Epcot)
All of these parks are recommended except MK on Day 2 due to Evening EMH, but we will be there only til lunch. Will it be super busy in the morning? If so, I will probably go with Option 1.

Which would you choose?

Option 1 seems SLIGHTLY more relaxed, so I'd probably go with that one. Do any of the parks have an early or late EMH that you can take advantage of or are you staying off-site? I see that MK has late EMH on Day 2. Does this scenario appeal to you at all:

Day 1 MK morning, EP night
Day 2 AK morning, DHS afternoon, MK night

I just think, with only two days, if you can take advantage of the longer hours, perhaps you should.

I like this plan. We are staying on-site. I'm just worried that MK will be crazy busy on Day 2 due to Evening EMH. We have someone in the group that doesn't do well in crowds. I don't want to make Wishes and the parade miserable for them.

Also, what would be the best way to get from DHS to MK? Will there be bus transportation that won't take forever?

ETA: I just realized that Epcot also has Evening EMH on Day 1. Will that make World Showcase busy that evening? We wouldn't be too interested in EMH at Epcot just because we don't care too much for Future World.

Unfortunately, yes, I think EP WS would be more crowded on an EMH night than a non-EMH night. So it looks like your Option 1 is still the best plan for all your parameters.

In both my options in the OP, Day 2 is squeezing 3 parks into a time period from 9 a.m. to 9 p.m. Now I'm wondering about this:
Option 3:
Day 1-MK in the morning, DHS in the afternoon (FPs), back to MK until closing at 11 p.m.
Day 2-AK in the morning, Epcot in the afternoon and evening (FPs), over to MK for Evening EMH until 1 a.m.
All of these parks are recommended, except MK on Day 2 due to EMH.

I just worry about transportation between MK and DHS. I usually pick DHS and Epcot together for the easy boat ride.

Don't know how this would work for your fast pass plans, but here's another idea.

Day 1 - MK in the morning/afternoon, Animal Kingdom in the late afternoon evening open until 11
Day 2 - DHS in the morning, boat to Epcot, monorail to MK right before wishes at 10:00, catch the second parade at 11:00, stay until 1:00 (I would think many people with young kids will clear out before you get there.)

I'm worried that this will not be enough time at MK. I forgot to mention that DH and I take breaks in the afternoons, especially in the summer. The park we are ok missing is DHS (except I will go just to see IJ and ride TSM and then hop to the next park). I think the first show of IJ is noon, and I definitely would not want to stay at DHS that long. And even though I used to love Evening EMH at AK, I just can't get excited about the evening hours there. I'm worried it will just be too crowded until the hype dies down.

I would let go of a park. Three in a day with a break means you are spending so much time on transport. Skip your least favorite park. I would choose a split with rope drop in a park then FP in a different park.

I don't think my kids are willing to let go of a park, and I'm not too keen on it either. My kids will not take an afternoon break, just my DH and I and we are fine with the transport.

Thanks for all the suggestions. I was able to use a little of each to come up with this plan:
Day 1:
MK in the morning and afternoon (LTT for lunch then DH and I leave for break)
AK in the evening until 11:00 (Y&Y for dinner)
FPs at MK and continue to make FPs throughout the day until we get Safari at AK. EE right before close. Will this work?
Day 2:
Epcot in the morning (VN for lunch, then DH and I leave for break)
DHS in the afternoon (DH and I will arrive just to do IJ and TSM)
Walk or boat to Dolphin for Shula's at 6:00 for my BD (Does Dolphin have bus transportation to MK?)
MK for Evening EMH until 1:00
FPs at DHS--and possible FPs at MK before closing?
Any further suggestions for tweaks to the plan?

Our last FP at DHS will be 4-5. If MK closes at 11, will there be anything left? I am interested in Jungle Cruise because I don't think there will be time to do it the day before, and I like it at night. FPs won't be available during EMH, correct?

Correct; FPs not available during EMH.

As soon as you enter the FP line for your 4:00p FP @ DHS, search for a FP for MK.

And yes, buses run from Dolphin to MK.
