Yes they do. It usually a small quantity but I have purchased older charms as well as new released charms.

They sell them at all parks. The jewelry store on main st in MK, Mousegear in Epcot in the jewelry section, the clothing store at the end of the main street in HS and probably in the jewelry store there, and the main gift shop at the beginning of AK. I believe if you look at all of the stores you will find all of the Disney charms.
