I'm going to be in WDW in mid-Oct. I was thinking of taking the tour and purchasing DVC points. If I do, then I may try to make a ressie for Jan. 06 (I know this may be tough on short notice, but it's worth a try).

I have a ressie at the Poly for Jan. 06. If I am able to get the ressie through DVC, I think I'd prefer to pay cash for the weekend nights. Can Disney transfer my deposit that I have for the Poly over to pay for DVC cash nights? Or would I just have to get a refund and then pay for the cash nights separately?

Yes, you should be able to make a DVC reservation as soon as you make the deposit for your DVC purchase.

DVC won't be able to transfer the deposit made thru CRO, that will be refunded to your credit card afer you cancel that reservation, the DVC cash nights don't have to paid until arrival at the resort. A guarantee will be taken by credit card.

CRO and DVC are two different divisions of Disney. They can't even talk to each other or see each others' reservations. You would probably have to cancel, get your refund and rebook. Member discounts at DVC resorts aren't always available, so you might not be able to even get one. But if you have an AP, you might be able to get an AP discounted night. Again, that would be two separate reservations (AP discount and points), but when you check in, you can ask them to see if they can block you into your room so you don't have to move. You still have to check out and back in, but you might not have to move.
 
If you get a member discounted room through DVC, there is no deposit. They take your credit card # as a guarantee, if you cancel 5 days or less they charge one night. Otherwise, you pay for the room when you arrive.
