I visited WDW three times last year using the DDP each time. We used dining credits on the day of check out each time with no problem. I was told that you have until midnight on day of checkout to use them.

Midnight is one of those confusing terms. I did a poll once asking people whether midnight meant the very end of a day or the start of the day and it was pretty evenly split. In terms of the DDP, think of midnight as 11:59 pm on the day you check out. In your parlance, it's "midnight after we left". Essentially, you have access to your credits all of your check out day.
My disney travel agent said that our credits will not expire until midnight (okay so 11:59pm) on the day we check out. So we can eat breakfast before leaving the resort.
You can eat breakfast. If you go on the Disney website under dining plan there is a pamphlet which outlines the plan. Pretty sure it says on there, as I am doing the same thing, a sit down breakfast on the day I leave a resort.
It says expires at midnight on your package reservation checkout date.

Correct, but the heart of the OP question was what does "midnight" mean. To some people it means the very start of the day and to others it means the end of the day. From Disney's point of view, it means the end of the day, but I can see it can be confusing if you tend to be someone that thinks of midnight as the start of the day.
