If we stay at Magic Kingdom for EMH at night, does that mean we'll have to take the bus back instead of taking the monorail to Epcot and walking back? Or is there a way to walk back from Epcot that doesn't go thru the park itself?

Once Epcot closes for the evening, you can't take the monorail from the MK to get to the BW area hotels/resorts. You'll need to take a bus. There is no walking path from the front of Epcot to the BW resorts except through Epcot.
