If you have an annual pass can you get a discount for Disney Merchandise either online or in person at the Disney Store?

No. They only do the Disney Visa discount.

No. Sorry! Of course, this is excepting the World of Disney store in Downtown Disney where you can get an AP discount in person.

As stated above, you can get the Disney Visa discount at the Disney store and online. But sign up for the email alerts and look for the online coupons. Use a coupon and get free shipping and you could save quite a bit.
