Don't stay in midtown Manhattan. You will pay 3-5 times the price for a hotel than if you travel straight up to Albany and stay there, or stay basically anywhere other than around Penn Station.
Before you ask, YES, the trains or buses to Albany are still running at that time of the evening. Hotels, if you have made a credit card reservation will let you in whenever you arrive. Try Hotel .com or Orbitz or Expedia.
Depending on the time of day and how long it takes to travel through Queens from JFK, it could be 3 hours. It's 2 hours from my place and I'm right near the West Side Hwy and then a straight shot up to Albany.
I considered this but it is a very quick trip. Fly in to JFK from U.K. on a Wednesday, travel to Albany for wedding festivities which run Friday, Saturday and conclude with a brunch on Sunday. Then back to JFK for an overnight flight to London on Sunday evening.
Then can you have the hotel extend the reservation for that extra night? There are usually taxis waiting at the train station you can hop into to take you right to the hotel.
Or even find another hotel nearby. It would be so much less money than staying in Manhattan or Queens. . . unless you are going to do some sightseeing in the city.
I think this is the Amtrak schedule. (Unless someone has a better link.) Make sure you choose Penn Station New York not Penn Station New Jersey, if there is a choice.
There are also many Albany listings. Pick one for NY not another state.
Make sure you buy your ticket at the station, not on board the train, where it's more money. You can also get round trip at the station which is also sometimes less money.
