AirTran/Southwest Question

I would call SW but I at work and am unable to call until later this evening, and this question is driving me crazy! I have searched the internet and this site but can't find the exact answer I am looking for.

I booked our original flights through Southwest.com (one flight was operated by AirTran), but changed our vacation dates so I called Southwest and changed our dates (no change fees on either). Our departure flight is SW and our return flight is operated by AirTran. We have two flight numbers, the SW flight # and the AT fight #. I was able to choose our seats (with a charge) through the SW site, for our AT flight.

I have two questions:

1.) From all of my research it looks like if you book through the SW that you will not have baggage fees. But I changed my flight over the phone, does that still apply? I am assuming since I still have a SW flight number it will.

2.) When I do airline check-in at the hotel do I use my SW flight # or AT flight #?

So confusing. I almost wish I would have took the flight an hour later that was SW, but AT was cheaper even with the seat fees. We leave in 3 days so I am trying to cover all our bases.

Anyone have any experience with this? Thank you so much in advance!

For what it's worth, when I was there in January, the baggage/check-in people weren't able to print our boarding passes or take our bags. They said their system couldn't handle AT flights booked through SW. This was at Animal Kingdom Lodge. Fortunately, completing these tasks at the airport was easy and didn't take too long.

Hopefully they've corrected this, but I wanted to give you a heads up.

This was our experience as well. They also won't tag the bags at the resort, so you have to get them back to the airport yourself.
 
Well, bummer about no bag check! If the cost comes down (doubt it at this point) we might change our flight to a straight SW flight. I guess we will see!
