We fly in to Orlando late Friday evening, May 23rd....that is the day that MK is open 24 hours until 5:59am on Saturday...and then reopened at 9:00am...if my kids decide to use their first day of their park hoppers at 1:00am that Saturday, for example, for a little while, come back to the hotel, and then return that same Saturday afternoon, does that count as only one day on their ticket, or does it count as 2 days? ( since the park technically closed and reopened, even though it was technically just one calendar day)

It's my understanding that that would be two separate days.
 
It would be 2 separate days. The park closing at 5:59 a.m. Saturday morning is no different than the park closing at 11:00 p.m. or 1:00 a.m. - coming back to the park after it re-opens requires another ticket.
