2 days at Disney

well, 2.5 but the first day (Arrival) we are just going to hang at the pool at CSR & go to Fort Wilderness Campfire sing-along at night.

Day 2 is at Magic Kingdom... what should we NOT miss? and where should we do supper? are reservations required. we don't really feel the need for a character supper since we are doing a 7 night disney cruise too and they will get lots of interaction then i think?

for Day 3... we have from around 11am - night time. Where should we go? is it worth another day at Disney and which park. Animal Kingdom, Epcot, where?

Our children are 4 & 6 (girl, boy) and this is our first Disney experience ever.
 
At Magic Kingdom, you will not want to miss PhilharMagic. It is a great 3-D show. The laugh factory is also lots of fun.

For your second day. I would go to EPCOT. They have rides and nice places to eat. Although some of them you will need to have a PS.

If you are not interested in a character meal at the MK, the only place I could recommend is Tony's Town Square. But it is not really a must do. All of the must do meals in MK are the character ones.
As for your second day, don't plan on having a plan. Let your kids decide. You might want a second day at MK. If they haven't gone on everything or want to do things again. Since they haven't been to the other parks, they wont know what they are missing.
If you did want to go to one of the other parks, base your decision on your kids, and not what other people say. If your kids love animals go to AK, if your kids love the charcters/movies/live shows go to MGM, if they love science, history and are into different things try EPCOT.

Your kids are old enough to help in the decision. Read through the list of attractions and shows, let them pick the top few they like.

My kids favorites (6 and 3) are
MK
Pirates, Runaway train, Aladdin, Country Bears, Buzz Lighter (we once went on this a dozen times in a row! It is a must do)
We heard that the Monsters Inc show is also very good, we haven't seen it yet.

EPCOT
Turtle Talk (in the seas, go early in the day or later in the evening, the less people in your show, the better the chance he will talk to your kid. Dress them in something unique or bright, it also increases the odds of Crush talking to them)
Space ship earth (don't ask me why but both of my kids love this)
Test Track (obvious reasons)

MGM
Toon Disney (your kids might be too old for this)
Beauty and the Beast
Muppets
Honey I shrunk the kids (play area)

Animal Kingdom
The Nemo show. They hate the rest of this park. We go for the show and then leave.
 
Forgot to mention. In EPCOT do Test Track as mentioned by jnadelman. Also, try to do Sorin` it is a great ride. You will have to FastPass Sorin, as it is quite popular.
 

If you are going on a 7-day Disney cruise, you will have the opportunity to see *lots* of shows and eat *lots* of sit-down meals and meet *lots* of characters (you'll have to wait for them, though). You will get a character breakfast on the cruise (if you have the early dinner seating, your char. breakfast will be early too though...two of my kids slept through it!).

We spent 4 days at WDW before our cruise and let me tell you...I was pretty sick of the princesses by midway through the cruise. I think we saw Ariel sing that same song 3 times live. Your little girl may *love* it each and every time (my DD was 6 and was on her way out of the princess-infatuation stage at the time), but rest assured that if you don't see those shows in the parks, you will definitely see enough similar entertainment on the ship.

We were pretty happy w/ counter-service meals during our park stay -- we had one sit-down dinner at Coral Reef, which was all right but not as good as a nice seafood restaurant back home. We knew we'd have plenty of time to sit and linger over a nice meal on the ship, so we spent more time in the parks doing things we could only do at WDW. And plenty of pool time at the resort. The pool on the ship was disappointingly small to my kids, though they liked the slide.

As for that third day...are you sure you can't start before 11 a.m.? We found the shortest lines to be early early in the day, with crowds and lines building around 11 a.m. Whatever you do, find out which park has early Extra Magic Hours for resort guests -- and avoid that park if you are entering at 11 a.m.!!
