2 Day PH Tickets and AP on same Magic Band

We are annual passholders that were lucky enough to get the free dining offer in December. The offer required that we buy 2 day PH passes. How will we ensure that those tickets are not used when we go to the park? Can we have them removed from the bands and issued physical tickets? When we book our FP+, will it allow us to book for the whole trip with our AP or only for 2 days with our tickets?

They can be prioritized, but I also believe if none of the PH tickets have been used, you should be able to ask the VP to transfer them off of the band on to a ticket, that way your MB never uses them. I would be surprised if anything but the APs would be utilized, especially because we also have APs (and other entitlements linked to our accounts) and the ONLY thing our FPs ever book with are the APs. But if you are ever unsure, best to stop by the window and make sure that the APs have priority, and you can get the 2PHs transferred off if that is what they recommend.
