BOMA. Atmosphere is nothing all that great but the food is definitely unique and there's so much variety that I believe everyone can find plenty to eat and enjoy.

SCI FI. Great for lunch as it's a burger/shakes kind of place and the setting is so funny.

PRIME TIME 50's. It has homestyle food that is hearty and filling, nothing too elaborate. And the setting is fun for kids.

CINDERELLA's. Who gets to eat in a Disney castle anywhere else?

Any of the character meals.
 
San Angel Inn - mediocre Mexican food, but where else can you dine under a starry sky with a view of an indoor volcano?

Sci-Fi Dine In - Burgers & shakes in car-tables, with old B movie trailers and cartoon clips playing on the big screen.

Cinderella's Royal Table - Eating in the castle. Need I say more?

I haven't eaten at enough to do 5, but...

Restaurant Marrakesh. We don't have a Morroccan restaurant here, so it was a new experience. I didn't like the food that much, but I loved the atmoshpere.

Sci-Fi. While the food here was also ho-hum, I loved sitting in the cars and watching the old movie clips. It was like Mystery Science Theater.

California Grill: view + food + service = ultimate culinary enjoyment (geez, i sound like an ad)

Chefs de France: another great restaurant for fireworks viewing, plus i'm addicted to the lobster bisque

Garden Grill: when i was little, i thought this was one of the best rides at WDW. i'm not sure i've ever unstuck my head from that cloud i was living in :rolleyes1

Coral Reef: i'm a fish ecologist, what can i say?

Rose and Crown: i love eating outdoors and there are suprisingly few TS places around the World that let you do so. i'm not a huge fan of the food, but i did get a big kick out of the heaters set out on the patio when it was 70 degrees outside. and the CMs wearing big coats.

can you tell i rarely eat outside of Epcot? i love it!

CRT - eating in the castle can't be beat

Coral Reef - excellent atmosphere with the lighting, seating and fish tanks

Biergarten - the food is good, but the restaurant is just cool! You feel like you are outside on an autumn evening - very nice.

Garden Grill - great, fresh food grown right there, characters, and a rotating restaurant that goes through a ride - you definitely can't find that at home

Sci-Fi - Although this wasn't one that we were overly impressed with food-wise, I have to agree with the others that based on atmosphere this place is special.
 
Speaking purely of atmosphere, with no consideration of food quality. Not necessarily in order.

Garden Grill: Revolving restaurant (unique at WDW), scenery from the Living with the Land attraction (rare to have a view of an attraction), and if you are seated on the lower level, you have a private booth (where else at WDW?). Add in the characters and it's atmosphere in spades.

Coral Reef: Have not eaten there but definitely a unique atmosphere.

Sci-Fi Dine-in: Obviously unique, and a lot of fun for most people.

California Grill: View from the 14th(15th?) floor, stunning both in daylight and after dark, and sunset is especially nice. Who needs fireworks?! (And the food is VERY good as well, but even with bad food it would make the atmosphere list.)

House of Blues: Best music in any WDW restaurant, and very interesting artwork on the walls.

Honorable Mention: 50s Prime Time (for those over 50, the accuracy is uncanny!), Rainforest Cafe
 
here are my favorites...

California Grill...Beautiful around sunset- gorgeous view of the sky...fireworks if you time it right (about 45 minutes to an hour before they start)

Coral Reef was a wonderful experience for us. Nothing like watching turtles mosy on by while eating a lovely dinner! And service here is not rushed...very relaxing place.

San Angel Inn...we didn't eat here but it was beautiful and very relaxing just walking through and going on the boat ride

Sci Fi Dine In- We thought the food here was good- but I love greasy onion rings and juicy bacon cheeseburgers- especially when on vacation so that was a plus. Very cool to sit in a car and eat your lunch!

CRT- I would definitely eat here at least once...it is cool to see the inside of the castle and be sure to request a window seat

I'm going to go with:
Cinderella's Royal Table- it was our first time during our last trip, and it really was a fun and different experience.

Restaurant Marrakesh- I thought the restaurant was just spectacular, and it was really enhanced by being able to talk about the experience with a young man from Morracco beforehand.

Hoop De Doo Revue- Not so much a restaurant as a show, but extremely fun.

Garden View Lounge Afternoon Tea- Not a meal, but extremely elegant and fun. It was my first time visiting the Grand Floridian, and I must say that I'm hooked.

50's Prime Time Cafe- A pretty cool experience to see the TV shows and the waiters having fun with you.
 
Prime Time Cafe- For me, it's the best themed restaurant in Disney World. You'll never eat any where else remotely like it.

CRT- Regardless of how you feel about the food, you're eating with the princesses INSIDE the castle!! I definitely can't go anywhere like that at home.

Biergarten- A delicious buffet of unique items (most towns don't have a German restaurant). Add that to the communal seating and the authentic German performers, and it's a must-do for us every trip.

Boma- The African cuisine is extremely unique.

Cantina de San Angel inn- I think a lot of the criticism is because people expect Tex-Mex food. Authentic Mexican food has much more subtle and unusual spices. Eating next to the Three Caballeros ride and the volcano complete the experience.
 
Marrakesh - and I really liked the food!

California Grill - the location/view tells you you're not in Kansas anymore!

Chef Mickey's - the napkin twirling, etc. Such a celebration of everything Disney!

That's my top 3... I haven't been to some of the others mentioned above.

Based on atmosphere...most of the places in Epcot. Mexico, France, & Morocco are my favorites. I do not like the food in Mexico, however.

CA Grill has a great view and great food.

There are so many! I agree with many of the choices already listed. Boatwright's also comes to mind having the frame of a wooden ship hanging over your head as you dine and all the special old tools from boat-building decorating the walls.

Trail's End not only has a warm country decor in the main dining area, but the back part of the restaurant (Crockett's Tavern) is full of Davy Crockett memorabilia (from the Fess Parker/Disney version of things). For fans of the old series there is no place more charming.

Both of these have a very laid back, homey atmosphere where children are welcomed and well fed!
