Will we have to stand in line to activate tickets?

This is the first year that we have bought our tickets at the Disney Store and not at Disney World. Will we have to stand in line and do anything or will we just be able to get in line with everyone else to enter the park?

Go directly to the turnstiles.

Some tickets purchased at the Disney Stores have a notation "needs activation". This activiation is done at the store, since the ticket may hang on a rack in the open, subject to pilferage, and has no value until purchased and activated on the spot. Also store activation can be for any number of days so passes of every conceivable denomination need not be kept in stock or go out of stock.

Are you talking about park hoppers, MYW tickets, or Annual Passes. The first two just go through the turnstiles as they should have been activated at the Disney Store. Annual Passes you'll have to go to guest relations at any park or DTD to activate.
