The new remodel of the Living Seas at Epcot now has NEmo and friends on the outside, and live fish and sea creatures from the movie inside. I would imagine the gift shop there probably has the most items.

There's probably not an abundance of merchandise, but I would expect to find it at the Living Seas gift shop and World of Disney at least. Call the merchandise number for information: (407) 363-6200.
