What to do in San Diego?

We will be staying a couple days in San Diego in a couple weeks. One day we plan to be at the zoo most of the day. I am not sure what to do for our 2nd day? I have two boys, ages 6 and 3. Any kid friendly things in San Diego? Any fun restaurants for kids??
 
The zoo is located in Balboa Park which has tons of stuff to do. The Fleet Science Center is our favorite. Lots of hands on stuff for the kids to do. You can find more info. at balboapark.org - and some discount coupons.
 
There's also La Jolla, which is lovely - shopping, beaches, seals, plenty of restaurants, adjacent to a park. We love it there :)
 
Also at Balboa Park is some sort of model train museum. I've never been there so I don't know if it's any good but I keep thinking that DS(4) would love to see that.
 

Seaworld is pretty amazing, we liked that better then the zoo (however we have an amazing zoo in Calgary as well).
 
:idea: No brainer...with 2 little boys it's got to be LEGOLAND! It's 20 miles up the road in Carlsbad; not hard at all to access with a rental car or the Coaster commuter train. Please don't miss it if your little ones are into lego - even at the age of 13 my son called it "the best day ever!!". He enjoyed it way more than Disney.

Besides what others have suggested...The Children's Museum in downtown SD - awesome!!! And your kids are a great age for it.

Spaghetti Factory is a family favorite.

I second this- I lived in La Jolla a few years ago and it is beautiful, so scenic. Great places for lunch with stunning ocean views!
 
We went to San Diego in October 2008. Our boys were 2 and 5 at the time.
We went to:

*Legoland - They loved it! :)
*San Diego Zoo
*Air & Space Museum in Balboa Park
*Natural History Museum also in Balboa Park
*USS Midway Aircraft Carrrier Museum
*Sea World
