According to the "Evil Peter Pan Theory" Peter is the villain and Captain Hook is the hero.
I believe that this ending scene promotes that theory

Peter Pan commandeers Captain Hook's pirate ship. With the help of Tinker Bell's pixie dust, he then flies the ship to London with Wendy, John, and Michael.
