Jiko-Love the atmosphere and the filet and mac & cheese!
The Wave--Love everything!!
Prime Time--Love the Fried Chicken and Pot Roast!!
Boma---Love the Soup!

No particular order
Turf Club-small menu, good quality/value, nice atmoshphere on the patio after dark, never been rushed.
O'Hana-FAMILY FRIENDLY!!!!!!
Wolfgang Puck Cafe-food is always prepared and presented well, nice view along the windows, can offer a great atmoshpere.
 

In no particular order....

1) Le Cellier
2) California Grill
3) Akershus Breakfast
4) Cape May Cafe Breakfast

I know you asked for just 3 but these are the restaurants that are must dos for us each time we go. Have a great trip home :goodvibes

Boma (but can't wait to try Sanaa)
O'hana (I wanted to put Crystal Palace, but I go there for Pooh and Friends more than for the food)
 
We just got back from the World on 12/7 and without a doubt everyone agreed that Artist's Point at the Wilderness Lodge was the best meal we had on the trip, which included Le Cellier, Rose & Crown, Prime Time Cafe, and Boma. So to actually respond to the question:

For casual eating, the Flame Tree BBQ in the Animal Kingdom is great, particularly for the terraced table area.
 
Cape May (Seafood Buffet)
Crystal Palace (Breakfast)
Biergarten (What can I say, I'm a bratwurst head)

50'S Prime Time Cafe (PB&J Shake a must)
 
You're in the right resorts for a couple of our favorite restaurants...

I vote for Jiko #1 for the adults-only dinner and second the nomination for their filet and mac & cheese. Great atmosphere and amazing food.

#2 California Grill - more festive atmosphere, make sure you're either near the window for Wishes or go outside

#3 is difficult - almost a tie between about 8 restaurants. I'll say Chefs de France for the French Menu lunch - it's a must do on every trip.

I'm going to Le Cellier, Cali Grill and Jiko for the first time in January, so we'll see what happens to the list after that.
 
Currently (it changes from time to time) Not in any particular order!

Todd English's Blue Zoo ( It's a nice change from typical Disney), Le Cellier (for me, it's not hype, I love the food, especially around 8pm when the traffic & noise has diminished) and the Turf Club when staying at SSR or Olivia's when staying at OKW.
 
By now probably every restaurant in WDW has been mentioned!
But for the record, here are my 3:
Shula's
Blue Zoo
Flying Fish

Would have V&A at # 1 , but not sure if that dining experience is what you had in mind.
