I have a condition that makes it very painful to stand up for more than a few minutes.
At WDW I ended up renting a wheelchair and in most rides they had a separte line, so we bypassed most lines.

Do they have special lines for wheelchairs at Universal or are they the same lines?
I can transfer to the ride but want to know if wheelchair also "saves" line time

no offense, but are you looking to rent a wheelchair to save time in lines?

our daughter has JRA, so we've had to (unfortunately) tour all of the parks at one time or another with a wheelchair or crutches with her.

the TM's have always been fantastic, even paying special attention to her.
 
I figured post fatum what it sounds like. no, I have chronic plantar fasciitis, which means that being on my feet is extremely painful.
The options as I see them now is to rent a wheelchair and/or stay in an onsite hotel to avoid the pain of standing in line.
As I am only going for 2 days, I am adding the element of lines an times.

went to WDW a couple of years ago, did day 1 on my feet and then could not stand for a week after. so for some of us it's such a complex task to go to the theme parks.

so sorry it might have sounded completely wrong!

If you are going for two days, a one night stay on site would get you FOTL for both days. I also have suffered with plantar fasciitis and a heel spur. Thank goodness mine has subsided.
Here's an idea. Stay on site AND rent a wheel chair. Even with FOTL, yu'll still have a lot of walking to do.

All lines are wheelchair accessible. On some rides, their lines have stairs. Guests using wheelchairs are directed to the elevator.
 
As Marauder mentioned, all queues at Universal are wheelchair accessible. If you choose not to rent one, you can go to Guest Services and explain your situation. They'll give you a Guest Assistance Pass instead. This will give you access to the Express queues. You'll still be doing quite a bit of walking though. It sounds like you'd be better off with the chair, in which case you'll be waiting in line like everyone else. Just not on your feet.

They may or may not give a GAP. GAPs are given out on as as-needed basis.
 
Staying onsite would work really well for you. Because you get express line access with every ride, you wouldn't be long in each line. I've had plantar fasciitis too. It is not fun. A wheelchair plus staying onsite would probably be your best bet.

To answer the original question: Wheelchairs go through the regular line. There is not a separate entrance for wheelchairs. If a ride has stairs, there will be an elevator you can use. The line, even with the use of an elevator, is not shorter for wheelchairs though.
