Can you recommend any transportation in the World that allows you to stay on continually (40 mins plus) to allow time for a baby to nap? Bus, monorail, boat, skyline?

You don't have to get off a monorail at any point, both the Epcot and MK lines you can loop all day. You definitely have to disembark the skyliner at each station, so that would out for you.
 
Monorail, but you'll have to deal with the noise from the doors opening/closing and people getting on and off at the stops. The Epcot loop is the longest so it'll have the least number of stops. Get in one of the cars towards the beginning or end since they might be less crowded.
 
Monorail is your best option. But, personally, unless baby needs the motion, I'd get off at the Contemporary and go to one of the floors with the convention centers. Quiet, cool, dark-ish, and usually no one is there. Nice couches, too!
 

Ive tried it on all of the transportation and theres usually some one yacking away(and rightfully so they're on vacation) nearby so keep that in mind. We prefer to just find a quiet nook and do it that way.

The monorail is the best if your kid can sleep though the talking and the announcements and other screaming kids because you never have to get off.

remember the loud horn which will sound at each stop on boats no matter if baby sleeping is on board
