We usually fly non-stop to MCO but were not too flexible this trip with our dates and times and had to pick a flight with a plane change in Baltimore. Do we have to check in for both flights to get a boarding number??

When you check in for your originating flight (or are checked in automatically if you purchased EBCI), Southwest checks you in for both flight segments. You will get both of your boarding passes at that time, one for your originating flight and one for your connecting flight.

PP is correct. Additionally, all of Southwest flights at BWI are in the same section (technically 2 terminals) of the airport so you will NOT have to go through security again either.
