Hello. We are staying for three nights at POP at an AP rate in a standard room. Decided later on to add an additional night. However, it is under a separate reservation number. It is still an AP discounted rate in a standard but has a different cost. No biggie. However, I'd like to try and stay in the same room after the third night. How can I best handle that? Thanks!

I have done this before and what you want is a “continuing” reservation iirc. Call them, it can be hit or miss over the phone but if you go to the front desk on your initial check in day and let them know, it should be ok. I did that adding on an extra day at YC on a Disney Visa offer when my original dates were booked on an AP one. Went to the front desk the day I got there and they set it up so I didn’t have to switch rooms.

You staying in the same room also helps Disney so it would be a win-win situation. They do this all the time. As @kylenne indicated you call reservations at (407) 934-7639 or use the Chat feature in MDE on the Main screen (lower right Icon) on the Home screen to reach the Main menu. Scroll down to the Help & Feedback section to reach the Chat with Us link.

You need to have both reservation numbers handy and tell the CM that you have a "Continuing" stay and want to link the 2 reservations by updating each reservation with the other reservation number.

Next stop by the Front desk on your check-in day and ask the CM to confirm both reservations are linked. The CM may say you are good to go or may ask you to stop back by on the evening of your first reservations or on the morning your second reservation starts.

We did this last year when we were at OKW. Booked with WDW and then added a night by renting points. We just stopped at the front desk and explained we had 2 consecutive reservations and would like to stay in the same room. We did stop by on our check-out/check-in day to make sure we didn’t have to move Rand it was all good.

My last trip was a stay at AKL that took 3 reservations. I asked to have the continuing reservation noted when I booked it and again confirmed when I checked in. There was some confusion when Housekeeping came in my 3rd day to clean the room and found me still in the room. I told them I had a continuing reservation and they left no problem. The next part of the stay I got a message on my phone saying I was automatically checked out and back in the next day for the 3rd reservation.
