So we are going to WDW in May. It will be me, DH, and DS12 staying at fort wilderness and DD and her DH doing a split stay between AKL and POFQ. DS would like to spend a night with them at each place and also enjoy their resort a little (AKA pool) I know he will not be registered there but is this generally considered ok? I guess we could always put him on their reservation for those nights but it would be a pain. Thoughts? We don’t want to be rule breakers, but I can see a million things that could go wrong with splitting up his stays between 3 resorts.

Technically, no, he would not be able to use the facilities at those resorts while not a registered guest. I have yet to see them check to see if a person is an actual guest at those resorts. The only one that is strict about it is Stormalong Bay. While I am usually a rule follower, I don't see an issue with this, since he could be put on their reservation if needed. And we are talking semantics here. Have a great trip.

You could just have them add him to the reservation for the day at the front desk after they've checked in.

I really don't think it would be a big deal at all though.

Yes, this ^^^^. Your DD can just add DS onto their reservation at the front desk for the nights he is staying with them. Then he gets full resort privileges. Or, if they just have room-only reservations, they can just add him now. If it's a package reservation, just wait until day of to add him.

Would I have to take him off my reservation for those nights and will it affect anything as far as scheduling fast passes?

No, you don't need to take him off your reservation and it won't mess with his FP.
While not necessary, if you want to be totally at ease with it, just list him with a different name - his middle name or a nickname for instance.

WE recently added grandchildren to our reservation so that they would be on it for babysitting overnight. The issue is that they can't be booked at two resorts at the same time. It is best to just get him added to the resort for the night that he is actually staying there. It can cause Magic Band issues otherwise. Just let the front desk at both resorts know where and when he is staying and it will be fine. No rules broken by doing this and it just takes a few minutes to set up. Very little effort involved. Then it's all done, easy peasy.

Enjoy!

If OP's DD has a room-only reserved, there is zero reason not to add him now. WDW has no idea that "John Smith" on her reservation is the same "John Smith" on DD's reservation. They could also use the child's middle name on one of the reservations if they would like, but it's not necessary. As long as you aren't trying to link the two reservations to the same MDE profile, there would be zero issues with MBs or otherwise. While I agree that adding him on the days needed is also an easy fix, adding him now would not cause issues.

Thank you everyone. We haven’t got it all figured out yet but at least I know what I need to do. DD does have a room only reservation as they are military so I will either just have her put him on her reservation or registering him as a day guest. I figure we will have to play it by ear. Even though there is 13 years between them, they still will be best friends one day and ready to kill each other the next. Maybe DH and I can have a date night!!!!

I dunno, @tinkerjo. Those last two lines make me nervous. Um, your son-in-law will be there to mediate, right? Or referee?
lol yes, DSIL is a great mediator!!!! And if they get sick of each other we aren’t too far away. Knowing DD she would put Her brother in a bus and tell him to find his way back. Lucky for him he knows how to work the bus system!!! They only see each other 1-2x a year and she still thinks he’s 2 and being the (much) youngest of 4 he is very mature. It causes some head butting from time to time.

If you add your son to her reservation using his nick name or his initials, instead of the name used on your reservation, there shouldn't be any problem with leaving him on your reservation for the entire time.
