So If I purchase EBCI on Southwest now for a flight in May and the fares go down….what happens to my EBCI if I change my flight because of the lower fare between now and then??

If you simply change your flight [ie. keep the same confirmation number] your EBCI will stay aligned with that reservation. If you cancel and rebook, you forfeit your original EBCI and need to purchase it again. It happened to me by mistake once so I'm well versed now on how to "change" a flight and not cancel / rebook.

Does your spot for automatic check in change? I mean if I bought the ticket on the first day then possibly I could get a mid range A - but if I change the ticket to the lower fare 2 months later will all the people that have purchased an EBCI now be ahead of me and now I am in the B check in section? Just wondering.

Although no one really knows how the system works, the consensus is that you will retain your original "date/time" stamp. However and as discussed often on this board, those paying higher class fares [business select, anytime, Senior], A-listers, etc. will jump to head of the EBCI line regardless of when you [or they] purchased EBCI. Hope that helps.
