We haven't tried Liberty Tree Tavern, but my husband and I have Jungle Skipper Canteen a try in March, and it ended up being one of our favorite meals. The Char Siu Pork was delicious.
The obvious answer is look at the menus and see which fits you better.
But since you asked, we adore Skipper Canteen. Great food and really fun staff there. Always had fun.
We are going back to both of them this fall, so we enjoy both.
I eat a lot. Lots of times way too much. That's why I look like Winnie the Pooh. I thought skippers was plently of food. I got the chicken meal with no appetizer or dessert.
I've eaten at both. LTT is great, but I LOVED Skipper Canteen. Both times I've eaten there, the CMs have been great, and I love the decor. I'm a sucker for anything involving the S.E.A., though.

Maybe we eat less than others, but I've read many threads complaining about portion size, and rarely have we had too little food at any of the restaurants. Often its too much.
We've never walked away from Skipper Canteen hungry.
We ARE adventurous eaters and NONE OF US (party of 6) liked Skipper, sadly. We tried it twice just to make sure it wasn't an off day. We found the food bland -- big disappointment.
We'd take LTT over Skipper any day. In fact, have it booked twice for our upcoming 10-day trip.
