I have the free QS dining plan booked for our upcoming trip in July. 3 adults, 4 nights at Pop. I called today, twice, and spoke to 2 different people about the cost of upgrading to the regular dining plan. I was quoted $905 to upgrade. I thought when you upgraded you just paid the difference between the plans. Am I wrong?

Yup. That's the $905. OP, call back and explain again you want to upgrade, not add. Get Guest Services involved if necessary.

It should be. Maybe it's because the free dining booking period has ended?

That should not have anything to do with upgrading what someone has in place. Making changes by adding more days to tickets, hoppers, memory maker or upgrades is different than adding or subtracting days. Once you make changes to the reservation itself, you are subject to what is left, but upgrading is alwys allowed with no penalty.
