can I complete my payment for my stay at Disneyland hotel at check in if I don't have a vacation package? I put 50% down a few months ago and I'm due there in a few days and I haven't been able to access my reservation online

You can also try to just call Disneyland reservations directly if you want to pay it all in advance before your arrival.

If you didn't book a package, and just booked the hotel, you pay at the hotel. They'll take your CC info at checkin and charge at some point after that.

Yes when you check in they will take a credit card. Upon check out they will charge this card on file for the remaining room rate minus your deposit, parking and any incidentals you've charged to your room. This usually happens during the day, sometime after 11:00. If you would like to use another form of payment, just visit the front desk sometime on or before your last morning.

If you just booked the hotel, you pay at check in. We've done this many times. You can call them to verify, but as long as you have your confirmation number they emailed you at booking, you should be fine.
