Even if you are flying in, you should definitely pick driving to get through and get the best PAT. Then, you can double back and add flight info once your time is confirmed.
My travel agent sent a reminder email about online check-in and advised us to choose "driving" if we are arriving before the day of the cruise. That makes sense -- the ship might delay departure for a little while if a bunch of guests are on a day-of-cruise flight that's delayed, but DCL doesn't need to know about any travel prior to that day.
If you're flying after the cruise, it's helpful to let DCL know (in case arrival back at port is delayed, so they know how many people may need to disembark quickly) but you can certainly wait until after you've received a port arrival time to enter all the flight information.
