We are staying at CBR in a pirate room in September. In my reservation, I requested building 35 or 36 since all the pirate rooms are located in Trinidad South. This would put us a little closer to the food court area to refill our mugs with 2 little ones who won't want to walk far! Do you think online check in would hurt our chances of getting a specific building? Our flight doesn't arrive until 6:30pm so I don't imagine there will be a long line for check in but maybe I'm wrong!

Nope, online check-in really doesn't have anything to do with whether or not your requests will be honored. It's just a way to have your paperwork and keys prepared ahead of time, and gets you a separate check-in line to stand in.
 
And if you get there and don't have the building you want you can always ask if you can switch.....:)

Sometimes the request are noted and acknowledged and other times they get looked over....so again you can always ask at the desk if it bothers you :).
 
If you have a room request that will make or break your vacation, check-in at the front desk instead of doing online check-in. That way, the CM can give you the available options and you can select the best fit for your family. It's easier than having them switch rooms that they assigned through the online check-in process. The main savings with checking in online is time, and if there is at least a 50-50 chance you will need to switch rooms then you loose any time advantage.
